One imagines it's more of a PITA for ATC if a control zone becomes class B because now every single VFR flight needs a specific clearance for whatever they want to do; no more discretion to get on with your own stuff. The altitude restriction applies to the waypoint, if you are given an amended route that does not include the waypoint then the restriction doesn't apply.
