I don't have an answer for you, but if it was me I would just say "yes I need to do a run up... where should I do it?" and punt the issue back to Ground. If a controller gets mad at you for needing a runup, but there is no guidance on this matter in the CFS, ATIS, or when receiving taxi instructions...

I would never feel "safe" being at a hard cap altitude. OK what are you going to do then, fly at 100 feet over the river? It's not completely off the table some day in the future, but for now, no.
I don't think the company has any desire to put all the resources required into training an employee, and only getting half an employee. They can't catch up to required staffing as it is.

If the controller was annoyed, that suggests to me he thought you intended to do a full stop the whole time. It is not uncommon that a pilot is cleared to land then does a touch and go (or vice-versa), without ever communicating that was their intent. I suspect it was not apparent to the controller ...
