Whats the best route to select between these two points if I want to avoid the rocks? Also, what is the approximate mileage between these two points? I will not have the necessary charts until I visit next month.

Courtenay to Tofino

the two options i would take:
follow the comox valley and over comox lake into the alberni valley and follow the alberni valley to sproat lake where you can follow the highway to tofino.... or follow the alberni valley to the alberni inlet and follow the ocean to tofino (i'd take one of those and come back the other)
or you can go south from courtney to cameron lake and enter the alberni valley from there... again, i'd either go or come back this way...

Well your biggest concern will be fog in Tofino. Most days in the summer just pop over top of the HILLS their only like 6 or 7 and can pick your way direct through vallies if you want. But a nice trip is down comox lake follow the Road down to port Albernie and head along Sproat lake where they have the Martin Mars Water bombers on the lake if they arnt busy then down Taylor arm past the kennedy lakes and then you their. And can walk to the beach or rent a car right from the Airfield. Their is also a crashed Canso in a direct line off one of the runways up the island a ways its kinda neat to check out. have fun
If the weather is clear, 5500' direct from Comox Lake (5 nm SW of the airpark) to Kennedy Lake (just west of the Tofino airport) works fine. I've flown that route many times since I used to fly out of Courtenay. It takes you across the end of Great Central Lake and then you overfly the highway between Alberni and Tofino.
If the cloud layer is obscurring the tops of the hills, either Comox Lake to Alberni Inlet, or down towards Qualicum through to the Alberni inlet, then follow the inlet down to Barkley Sound, turn right for Tofino.
Be careful with Tofino because as I'm sure you may have heard or know, the fog can roll in off the water within minutes and obscur the entire coast and airport for the rest of your day...then your hangin with the hippies.
I assume you'll be renting one of the 172s from Courtenay, the flight time if you climb to 5500' and go direct is about 0.7 each way, and around 1.1 if you go the longer way along Alberni Inlet. Feel free to PM me if you'd like more info, I've flown around the area for years.
